Ton is a countable noun. Since two tons are the subject of your sentence, the berb should be changed into "were."

Two tons of rice were sent to the flooded area.

There is no difference between the relationship of "two tons of rice" and "two bottles of wine." The core of these two noun phrases is the word before the preposition "of." Both of them are plural. "Of rice" and "of wine" are modifiers.
