Expression Quantitative Trait Loci, or eQTL, is basically a QTL where the phenotype is the expression of a particular gene.
In genetic mapping, QTL mapping is looking for a locus (genotype) that influences a quantitative trait (phenotype) such as height, BMI, diabetes, cancer, etc. But in eQTL mapping, the phenotype is the expression level of a gene or a set of genes, rather than a 'conventional' phenotype. In essence, an eQTL is a locus where the variation in the locus is known to influence the expression level of a downstream gene, while a QTL is a locus where the variation in the locus is known to influence a physical phenotype or disease phenotype (possibly through modulating the expression of a downstream gene).
