When you use "lies", you suppose to provide a LOCATION or PLACE, like
You lie on the bed.

Therefore, it is LOGICALLY to use "where" not "what".
Now, what if you insist to use "what", then you should rewrite the sentence as:
I cannot perceive what the difference is.
By the way, you should use "difference", because you use "the" in front of it, it indicates that you want to use a noun.
Now, what if you want to use "different" instead of "difference", then you write the sentence as:
I cannot perceive what different it has (or presents).
I think in your original sentence, using "presents" is better to have a meaning closer to the original sentence.

lie 這裡的用法，是動詞，意思是"位於". 不同之處位於『哪裡』 -- 應該是個地方。所以使用 where 表地方，不用 what.

It is not correct to use adj.form(different) but still needs a noun(difference) here,
"I cannot perceive what difference it has (or presents). "
