"burst" usually is from inside expanding toward outside. Here it talks about "halls", hence, it is better to use "filled with" (from outside to inside).
If you use "in", it would means "all these languages are gone in the year of 2100". Using "by", it would mean: These languages disappear one by one up to 2100.
"since" means "從那時到現在", it can be used with present or past perfective tense. For example:
My father has since quitted smoking when my wife got pregnant.

present or past perfective tense ==> present or past perfect tense.

By the way, for Q#1, you can also use "filling with". It depends up what kind of context you like to express.

"These languages disappear one by one up to 2100" means these languages disappear one by one from now and 2100, not ALL in 2100.

From the questions you have, I can tell you focus MORE on the grammar rules than the context of the sentences. People express themselves with the language they use would base on a certain logic. You need to understand this logic in the context to know WHY they use it that way.

Don't use grammar to supersede the context! Instead you use the understanding of the context to see which grammar rule shall be used to make the logic sound.

Like using "burst", vendor and townspeople are NOT like bacteria CAN BE GROWN inside the halls. Therefore, logically, it doesn't sound right!
